he just had the legendary theme in D/P/Pt for some reason

No, it isn't.

You can tell its a legendary if you can't breed it with anything, even Ditto.

The only exception is Manaphy, but breeding Manaphy is the only way to get a Phione.
(The purpose of Phione still perplexes me)

Phione is a strange thing indeed.

Maybe Rotom was at one point intended to be legendary and then wasn't for some reason.

In white, I have uh...Zekrom and uh...Kyurem and uh...that's it.
